Is there a percentage of votes where the electoral college isn't allowed to go against the results of the popular vote? If not, then that's one more huge flaw in the US electoral system.

No, it's a "states' rights" issue. The popular vote in each state shapes the electoral votes from that state - and in all but a couple of states, it's "winner-take-all." So, you win Iowa by 1%, you get all of Iowa's electoral votes and your opponent gets none. Same with, say, California. Assume an impossibility to illustrate: Suppose every state went 51%-49% for McCain. In the electoral vote, it would be a landslide - near 100%. In the end, we really have 50 elections, followed by the casting of their electoral votes.
