I've always put onion and potato peelings in my compost, but if you'd seen whole onions or potatoes start to deteriorate in your plot, I would certainly not put them on the heap because there would almost certainly be something wrong with them, like white rot on the onions, which you can never really eradicate once you've got it, especially in the compost heap. The only reason I can think of for getting rid of whole potato tubers would be something like blight, and if you put that into the compost you're going to recycle it and build it up.
